You could just change it to -1 or some other number off the screen and it won't be drawn. Also, remember to have both lists be of the same dimension.

You could use lines or stat sprites instead. They're faster than each individual pixel being turned on and off in a for loop.

Indeed. And you have the added advantage of being able to use your current lists with little to no modification.
